I'm confused about my primary domain, Neches.net. It is my account name and also used for my nameservers. Its package is "default" which has no emails, no ftp, no databases, nor any quotas at all.

1. Should I add functions to that domain by modifying or upgrading it through WHM? Or should I leave Neches.Net alone and use another domain as a working domain?

2. What is the difference between Neches.Net and host.Neches.Net? When is one used in preference to the other?

3. Do I give reseller priveledges to my main account (Neches.Net)? Or is reselling left entirely to other domains?

2. You don't really need to use host.*, it's you VPS' name so to speak...
Saw this explanation on cpanel forum, thought it might explain better.
Here is an example Hostname:

whatever.domain.com

The Hostname is like the name of the server. It shouldn't be created as an account on the server, as it is the main name for the server. It can be used to uniquely identify your server ( ie mail headers )

Here are some of the ways you will see the Hostname ( as admin ):

In a web browser:
http://whatever.domain.com:2086 - which is the WHM for the server ( WHM can also be accessed other ways )

In an SSH client
root@whatever [~]# - which is the command line while connected to the server

Also, if you have a reverse DNS entry created, would make more sense to use the host.domainame format, although not required.
